See,Only some parts of fuselage gets changed,most of other parts remain the same.It is nearly a new plane,excent fuselage and some other parts.Thats how a deep upgradation gets carried out.Check our Mirage upgradation to get a hint.
The basic design of the F-15SE lies closely with the F-15E, but to perform a retrofit of a standard F-15E to an F-15SE would probably require a complete rebuild considering the extensive built-in structural changes of the latter, such as lateral weapons bays and canted vertical stabilizers. You might as well build brand-new airframes at this point.
Any upgrade to a Flanker-type airframe aimed at reducing its radar signature would most likely involve the application of RAM and the replacement of some noncritical structural components with ones made of composite materials.

Most of the changes would be centered around materials; structural changes requiring the reconfiguring of the airframe components are very unlikely in this case.
