I think people are over reading into the statement of the minority in the matter.
They didn't imply that they were against the creation of Pakistan but rather against the separation of two Nations.
I have met Indians who wish the two countries had remain as one just like some from Bangladesh convey the same message.

Look, the point is,

When an Indian says that he wished India and Pakistan had not seperated, it's a win win for us.

When an Indian says that he wished India and Pakistan has seperated, it's again a win win for us.

So no matter what Indians say, it's always a win win for us
