Indonesians are fundamentally in paranoid mode. At the back of their minds they know that their current occupation of the natuna island is highly illegal. Small weak indonesian kingdom had never stretched that far in its entire history. It was dutch who pinched the natuna island away from chinese qing empire. The name natuna was made up by chinese ming emperor. I highly doubt that indonesia is capable of holding the natuna island for long. It would be miraculous if the natuna island was still in indonesia's hands after the next 20 years.

Both Soekarno and Soeharto were toppled by Indonesian. CIA never had that imaginary power that you stated here. You dont have deep knowledge about Indonesia politics. Soekarno was against Islamist and he is pro communist, so it is understandable he can be toppled in a Muslim majority country like Indonesia.

The government's official submission to a parliamentary inquiry on East Timor confirmed that its 'declared preference remains for a long transition period before a decision is taken on East Timor's final status.' It reiterated months after the letter was sent that there had been no shift in policy:

On all the evidence available, the Prime Minister has come to the conclusion that if the objective is economic and strategic stability then an autonomous East Timor within Indonesia, at least for the time being, would be the better option.
