Thanks for the link. However, this quote isn't from Cook's memo to Tillerson. This is a quote characterizing the memo (read the memo here!) from the former assistant secretary of state for human rights - one of Obama's political appointees and a man with a vested interest in opposing any modifications to the policies he established.

Interestingly, there is no hint in the May 17, 2017 memo that Pakistan should be targeted for human rights violations. Rather, "In the case of US allies such as Egypt, Saudi Arabia, and the Philippines, the Administration is fully justified in emphasizing good relations for a variety of important reasons, including counter-terrorism -". Presumably whatever information changed the Trump Administration's perspective on Pakistan was obtained after this memo was written.
