Link Green is specific to the PN. Link-17 is for the PAF's JF-17s.

Would a JF-17 not have to communicate between naval assets at times? Surely the system is common to Army/Navy/AF and is a national one rather then a service one?

Yep. Just saying that Link Green is a different TDL from Link-17. I imagine they've integrated Link-17 to the naval assets (or added Link Green to JF-17) to enable interoperability. There's also 'RedLine' too.
