I disagree in principle. Allowing foreign funded NGOs in a country is part of freedom. In Pakistan's context I'm not sure which specific NGOs are so controversial. I've always heard about NGOs in Pakistan but never any specific name is mentioned. We have to be wary of too much State control and presence. Civil society should be strengthened. Statism is totally dangerous.
If there are NGOs in Pakistan which are active in the human rights sphere that is certainly a good thing. If there are NGOs which are speaking on behalf of vulnerable religious minorities more power to them.
