There is no need to replace anyone... the whole system needs a revamp! It needs it's prerogative, rational and justification. If it is to be under defense department, then all military bureaucracy moves under that department. Military becomes more purposeful, more lethal and reoriented primarily for outside of Pakistan projection, A true expeditionary force.
Whereas the internal defense, it's force and bureaucracy goes under interior department, as national guard. Of course Pakistan has strategic command as well and they'll need those available under executive command as well...

The exercise above is merely food for thought... it's purpose to create and implement result oriented and purposeful state architecture, that responds as desired.

The judiciary and politicians in the parliament have always been puppets of the military top brass, that should be obvious considering how weak and useless Pakistani civilian courts are and how its always the secret military courts that have the final say and authority.
