This was a great news.
I would recommend that Pakistan should offer reasonably substantial reward to ordinary afghans if they identify and report such a secret RAW safe house and/or training site.
There should be internet sites where terrorists outside of Pakistan can be be secretly and securely reported (e.g. with pictures, videos or other recordings as proof).
Afghans should be mass communicated regarding such an initiative by Pakistan government using things such as viral mobile phone messaging (say by stealing mobile phone numbers from afghan Telecommunication services e.g.) as well as through pamphlets and word of mouth, facebook, youtube etc. This communication should be in Darri, Pashto, Tajik and English etc. Universities and school should also be part of targeted such communication.
Pakistan should even offer Pakistan citizenship, absolute protection, a house and a reasonable government job (say in construction etc.) along with reward to afghan citizens, if such an information leads to kill or capture of actual indian agents.
Once identified and verified, either covert or overt operation should be conducted to kill or capture, using either Pakistan's own special forces, though I would prefer secretly created and trained force largely if not solely consisting of Afghan nationals (i.e. secret afghan employees working for Pakistan).
Pakistan must learn to creatively use power of money, religion, truth such as why indian presence is harmful for Afghanistan's long term future while Pakistan is good (e.g. CPEC's importance for Afghanistan's progress etc.) among other things to leverage information gathering and flow towards Pakistan "from ordinary afghans" which might allow detection, tracking and destruction of indian sites and indian specific human resources existing within Afghanistan.
Afghans can be turned into information source (intelligence) and energy (e.g. destructive energy directed at indians such as Pakistani trained afghans attacking Indian safe houses like the above) with creativity, planning, information communication and proper resource funding.
