Ever heard of the term "friends of common interests" ? Turkey has been supporting the opposition way before these nutjobs entered Syria. The friendship with them will last until the common interest (assad) is gone.

Coming back to your original question. The answer is quiet simple.
Assad is a bigger enemy than al-Q.

Well pretty much the majority of Turkey is against al-Assad and al-Q. However the opinion which is divided is actually, whether we should have stuck our nose in Syrian affairs or not.

I would say 70-80% against assad and 99% against AQ, since AQ is responsible for bad Muslim image in the World.
