Water on Earth came from outer space, from ice in comets and meteors.
When those comets enter our atmosphere the heat generated on entry vaporizes this ice into the atmosphere.

this is an "ayat mutashabiha" . it means we can only do "taweel" of this ayat. Allah knows the exact meaning. some ayat mutashabihaat became clearer with the progress of man's knowledge. but one thing is certain that water came "down" from somewhere. now from where exactly it came? we can only guess. may be after 100 years from today we may get a clue. as Quran is not meant to be a book of science or history it doesnt give full details of everything. it only points towards some facts about the creation of universe and man so that we may think upon them and be thankful to Allah. we are instructed to look for the signs in the universe and in our own selves. the sensible think about them and believe in Allah while many of the scientific idiots after looking at these signs think that the creation of the entire universe took place entirely "by chance". i am not a against science but some famous scientist said that little knowledge of science will make you an atheist and more knowledge of science will make you a believer.But different narrators define different meaning of heavens in Quran
