Well, honestly, this transit agreement looks pretty much like Bangladesh giving alms to India. This will serve no economic benefit to Bangladesh, at all.
The annual trade of the Northeast is not really large enough to have such low amount of transit fee, which means the ultimate revenue for Bangladesh will be minuscule. There will be substantial expenses for the maintenance of the infrastructure (dredging of the waterways, maintenance of the highways). In addition, extra staff will be required to facilitate the transit. Then, there will always be a security risk.
IMO, instead of having a bilateral agreement, the Bangladesh-India transit could be facilitated through the BCIM project that would have a uniform transit fee for all the four countries.
