I know World War II era Submarines usually sported a deck gun and some machine guns.... But do modern submarines have any kind of defense if they are on the surface like a CIWS or an anti aircraft missile system? Can they fight back against any surface or aerial threat if they can't dive ?

No they don't have such things for now, but Germans are i believe working on something for air defence for the submarines.

Its called: IDAS (Interactive Defence and Attack System for Submarines), their U-212 submarines are gonna be the first ones to have them and I believe the first ever submarine kind to get such SAM system for its defence.

Nowadays, all submarines come with torpedoes, cruise missiles or ballistic missiles, but nothing to protect from aerial threats, just like WW2 submarines had, as the anti-sub tactics as well as the duration subs can roan under water have changed, so no need for aerial self defence weapons, but these German subs are gonna be the first of its kind.

WW II submarines actually spent more time on surface than under. If you ask a modern day submariner, he will have no shortage of arguments that WW II era submarines were not true submarines but rather surface ships that can go underwater for a period of time. Very short period of time. That mean a WW II era submarines must have methods to defend itself on the surface in the event it cannot submerge. A modern day submarine, even a diesel powered one, is more designed for underwater operation as a normal state than being on surface. If threatened, even a modern diesel powered submarine can more quickly submerged and stay under far longer than its WW II predecessor, hence there is no need for deck guns.

IDAS (Interactive Defence and Attack System for Submarines) is a short-range missile currently being developed for the new Type 212 submarine class of the German Navy.

IDAS (based on the IRIS-T air-to-air missile) is primarily targeted against air threats, such as ASW helicopters, but also against small or medium-sized surface vessels or coastal land targets. It is currently being developed by Diehl BGT Defence and HDW, which is a part of Thyssen-Krupp Marine Systems (TKMS), to be fired from Type 212's torpedo tubes. IDAS will be fibre-optic[citation needed] guided and officially has a range of approx. 20 km. Four missiles will fit in one torpedo tube, stored in a magazine. First deliveries of IDAS for the German Navy and operational service are planned from 2014 on.[1]

The IDAS system is also the world's first[citation needed] missile which gives submarines the capability to engage air threats, and the first tube-launched missile that does not emerge in a capsule, but is fired directly from the torpedo tubes.
