I'm also a Hindu Rajput. Yes Rajputs prefer marrying in rajputs only .And yes Rajputs are Muslims also. Most of them converted in Aurangzebs era .

Stop talking like Draco malfoy and as if they are halfbloods. No blood gets polluted by marrying someone from other caste/creed.If anything it brings diversity to their genetic makeup which is a good thing.Its just by accident of birth that you/me or anyone belongs to upper caste.Nothing else.
Regarding your second part , no one can verify the claims.Although they could be correct in the sense that they might've had Rajput ancestors because it was during the aurangzebs conversion madness that my ancestors left Rajasthan(near ajmer) and they left in thousands to settlein Haryana, Uttarakhand and UP. Those who didnt leave were converted which is why ajmer has so much Muslim population.The same happened in northern Rajasthan and eastern Punjab.
And just a fun fact Muslim Rajputs are also present in India.Its just that Muslims in India or Pakistan didnt choose to get rid of their proud heritage like many others did.

Yup preferably Rajputs prefer only to marry with in their own caste, in my family as well there is a very huge preference over this issue.
