Who was funding these organizations if not the military ? Who was providing them with support, infrastructure, protection etc ?
They had to be shut down because someone was providing them with all this cover. Who is powerful enough to provide this ? Only the PA.

You guys clearly lack all context and situation regarding it. It was a huge scale operation, you can't do everything at once. All Parties, Organizations, and Groups gave their support for the large scale operation, and it involved interconnection between all institutions to ensure success and progression.
The first stage was evacuation and displacement of civilians from Waziristan. Second step was the complete annihilation and elimination of all terrorists from Waziristan in four stages for each sub-operation: Seek, Destroy, Clear, Hold. This was throughout much of Waziristan. Then came rehabilitation of people, that was a large scale process in itself, rebuilding homes and community is a difficult process. Pakistan Army has put up many schools in Waziristan now for progress.

Then came the fencing, setting up identification systems for Afghan refugees and much more.
On top of that, as a precedent, and after, the funding networks and weapons and narcotics smuggling networks had to be dismantled.
A popular illegal gun shop street in Waziristan off bounds to outsiders due to its nature, is now open to civilians and cleared completely.
Then came internal operations to root these terrorists out from the inside, under the operation Radd ul Fasad.
Simultaneously, Zarb-e-Azb ended successfully killing off much terrorism in the country as statistics show.
Under National Action Plan, all this continued including Radd ul Fasad - which is still ongoing - as well as set up of rehabilitation centres to make once terrorists who surrendered into progressive civilians who will contribute to society. The removal of groups like JeM is part of this National Action Plan, and soon after much work was done under Radd ul Fasad, focus slowly began shifting and work began on these groups in 2018.
