Had he been "missing" like Col Habib, they could have killed him, without anyone knowing about it. My source working in intelligence unit had told me this:

Usually Indian and pakistani intelligence agencies know each other's spies. On a one to one basis, both sides are engaged in putting moles, crosses and double crosses inside each other. So much so, that off late, no one on either side knows which of their "recruits" are working for whom. India has a slight upper hand in Nepal and to an extent Bangladesh & Sri lanka in terms of network. Pakistan has been super effective in afgan and ME since the time of coplay with CIA. There, ISI has a powerful network of HUMINT, owing to their operative history with taliban and other fundamentalist militants. All of them are some way or other connected to ISI, and are very "disposable", often ISI itself dispose them off if they deem they know more than safe. India, has been trailing far behind ISI in afganistan and ME regions after the end of afgani war with USSR. Of late though, with a series of pacts and deals with Afganistan, KSA and other ME countries, India has started getting info through their intelligence agencies. India has invested heavily on TECHINT too recently and have strong ties with CIA and israeli agencies too apart from historic relationship with Russian spy agencies (still considered the best in terms of covert operations and misinformation spreading to close any trail). What is still a challenge for India is - a lot of info comes in bits and pieces from dozens of intelligence agencies and it becomes challenging to decipher all of them at times.

One more thing he openly confessed is - ISI is much stronger in HUMINT and have much larger network, and hence operational upper hand over India. India, though expanding fast, still relies more on buying out moles and information carriers, and laying out honey traps (esp to ME spies, who are very prone to it), besides relying on good operational links with intelligence networks of other large players.

The assumption that Habib has been picked up Indian agencies is a mere assumption.
Remember the guy is no average Joe. His CV did mention psychological warfare operations. Didn't it?
