This does not mean the military does not have any influence. It does just like Pentagon or Indian Army, however given that Pakistan has weaker civil institutions and has faced threats from a much larger adversery naturally the army has more space then India. But that is always the case in societies facing hostile environment. This is not to say the military some alien in the country - it is part and parcel of society. The real issue is Kashmir and no party in Pakistan is ready to back of that unless it wants to lose voter traction.
