I guess it have to do with the scripts - in Nastaliq, re (ر) - sound for r - added with diacritical (ط) is used for for sound for ड़, but in Devanagari have ड़ derived from ड by adding a Nuqta- which is actually 'd'.Actually, no. In Hindi, the letter used is an 'R' pronounced hard; as you probably already know, there are two 'R's in the alphabet, one uttered soft, the other hard. This one is a hard 'R'. 'Raat' is a soft 'R', 'Garh' is a hard 'R'.

So, in summary - the ड़ is derived from ड (d) in Devanagari.
And the same sound ڑ is derived from ر (re) in Nastaliq.
Hence, the difference in Roman script transliteration.
It is a good reversal of a very stupid Indian policy from the 1950s of not developing infra in border areas.
