Supporting N-League or PTI is a different matter. Agencies really don't have as much clout as sometimes we feel they do in deciding a national election, as you have pointed out about 2008's disastrous campaign of PMLQ. But the kind of support MQM and PKMAP received is another ball game all together.Yes they have been supporting different parties. Even now establishment is trying her best to get rid of N-league and is supporting PTI. But without people support all these parties would fail. This is why Musharraf lost badly in 2008 election.
MQM for example was allowed in Zia and then Musharaf era to get hold of large cache of arms and ammunition. MQM lost its hold over Karachi after operations during Bibi and Nawaz tenures. But once the Musharaf arrived they gained strength again. Their criminals were acquitted from the jail and in Musharaf era Karachi was practically handed over to them on a silver platter.
PKMAP similarly was allowed and even helped in their pursuit of giving Pakistani NICs to Afghan refugees. This helped PKMAP increase their electoral strength and helped the establishment in skewing the demographics of the province
