Japan is more fixated on cultural purity. Foreigners who can adopt their language, culture, tradition and societal norms are welcomed, while ethnic Japanese from Brazil are rejected because they just can't fit in. It's a pretty rigid society which require strict obedience to the unspoken societal rules.
The Koreans are more fixated on blood purity. I mean just look at their drama plots. 50% of the dramas I've watched have main leads who are revealed at the end to be a relative of a wealthy family so that they can suddenly 'rise', or so that the lovers can have a status match between the families. It's always somehow linked to the bloodline.
What's more if you're talking about a different race?
Koreans care a lot about racial purity, generally more than other East Asian nations. I'm talking about the majority not outliers. Some will look at your face and judge whether you look Korean enough, especially the older folk. If people think South Korea is racist, just wait until North Korea opens up. Korean nationalism will eventually get tied up with etho-nationalism, maybe this will help them unite.
Bloodlines are important in Korean culture, same with Chinese culture but how people use it in society is different. Keeping record of your bloodline implies your ancestors were literate and likely to have been wealthy, scholars, officials, or had someone important.
Racism not any thing else or they maybe too mean to give help to some people who need it

I don't think it is exactly about racism or money.
After the Fukushima Daiichi nuclear disaster people had to leave their homes and relocate. Some moved to southern parts of Japan and the locals viewed the new migrants as dishonorable for leaving their homes. Some think they should have stayed in their hometowns radiation or not. It is like abandoning your post in a war because it was convenient. Not saying I agree with this view but some think it is cowardly to leave.

Refugees would be seen as people abandoning their home nations to invade them. The refugees don't follow Japanese social norms, making their presence harder to digest for the locals.
Actually Japan provides quite a lot of aid money to refugees in other nations. The idea is to help them in their home region rather than have to go all the way to Japan. It would be better for both parties.

If 1 Afghani sneezes in Pakistan we get weeks of it being aired and our systems failing being criminalized along with the locals! But Japan who can afford refugees doesnt care about the 1% it does accept is allowed to do whatever!
Not saying Pakistan should be pressured to take care of refugees but Japan has a lot of old people to take care of.
Some types of refugees have different mentality compared to legal migrants. Legal migrants usually go to other countries trying to make a living, generally follow customs and laws. Some refugees have a revenge mentality, mentality unstable due to conflict, some even feel entitled. Different processes select for different populations and incentivize different behaviours even if they come from the same country.
