Mughal dynasty was not native to India or Pakistan. Their architecture is alien to then India, not withstanding their lineage and their looks.

Yes they were, they adopted the culture of the region and influenced it immensely. All of them other than Babur and Humayun were also born in the sub-continent and from Akbar onwards they started intermarrying with people from the sub-continent, giving them substantial ancestry from the region.

The Mughals are probably as native as you are, since a lot of your ancestors likely came from outside of Hindustan too, but eventually settled down with the locals, adopting their culture as well as influencing it whilst intermarrying with the local people (unless you're a dravidian from southern Hindustan).

Most of them were born and raised in the sub-continent. They spoke Urdu and wore Shalwar Kameez. They are local, end of story.
