But now that they are finally leaving, should Pakistan not pay back via Afghanistan?

They knew all along that one day they have to leave, but they utilized the opportunity and gained results.
as far as Pakistan is concerned, Pakistan is tied up with Afghanistan, no matter bharti kanjar khana stays in Afghanistan or no, Pakistan has to deal with it. once Indians run from Afghanistan like out of demand kanjri, Pakistan can not use Afghanistan to pay back or hurt India. Indians have no stakes no border sharing, they came did their mujra and gone.

there are other ways to pay back and teach them lesson, if our aman pasand Generals want to do so.
