It's more to do with Muslims Vs non Muslims.Naxals have killed far more security forces and civillians because there is no one tackling them in a proper manner.
Unlike the Kashmir insurgency, there is no army involved in tackling them, just paramilitary forces who neither have the proper equipment nor the training. Moreover, they are explicitly forbidden from using any kind of artillery/helicopter gunships.
For decades, the political class has taken "sympathy" on them because at the end of the day, these Naxals are fighting for/or think they are fighting for the rights of the poor and the landless. Their ultimate goal is to overthrow the political elite and establish a socialist state as envisioned by Karl Marx. Unlike the Kashmir agency, which we clearly see as bad, since they are fighting for a separate country, The Naxal insurgency is pretty complex and it is hard to see it in black or white terms for us. They still have support from the tribals living in remote jungles, most of whom are extremely poor. Many of these naxals infact haven't ever picked up a gun and simply support the movement.
While people like me propose an all out operation to wipe them out, there are many who think it will further alienate the poor and give a message to the tribal and landless that the government doesn't care about them. I don't agree with that perspective, but I do understand it. For now, the government strategy is to eliminate this insurgency by development of the tribal regions and limited paramilitary and commando operations against the violent naxal fighters, while not causing harm to their civilian supporters.

Kashmiris are fighting for a separate country, while Naxals are fighting to establish India as a socialist state where the worker owns the means of production as per Karl Marx's principles. Naxals come from a variety of backgrounds, muslim, hindu, christian, speak different languages. The only thing that unites them is that they are really poor and they all believe in the same cause. Of course, if you've already made up your mind what to believe, can't say anything.

Hindus who eat cow are also lynched. A months ago, a Hindu trader carrying buffalo meat was caught, people mistook it for cow meat and lynched him. They do not get punished because it is extremely difficult to punish a mob. In the history of India, I doubt a mob has ever been brought to justice. If it was 3-4 people lynching 1 person, it would be easy to punish them, but these incidents involve dozens of people.
Besides, lynching incidents are not widespread. There have been about 20 lynching incidents since Modi took power in 2014.
