It is simple - they managed to infilitrate the religions of native masses of india and become their topdog as priests. They were unable to infiltrate muslims to the same extent. They were successful only to some extent - there is for example syedism, higher status of pathan etc among south asian muslims. While Islam as a way of life accommodated the hindu caste system to some extent like it accommodated even slavery in parts of middle east, Islam as a religion absolutely forbid it. And that is real reason for their hatred and discomfort of Islam.

They want enforced inequality in both religion and in society (way of life).
