Since "They" points towards the separatists that he is talking about- and he further builds his statement by adding that once "they" were pro Pakistan- so since the start and middle of the sentence talks about them- the last part should talk about "They" the separatist as well- as far as i know "majority of them want to be with india" could not mean "They" are separatists-

Separatists were divided in 2 groups ... Pro Pakistan and Pro Independence. I guess he is talking about Pro independence group which had a favorable view of Pakistan. Or he is 90+ budhiya sathiya bhi gaya ho I don't know.
